Check that the option below Detection Mode is set to Color Difference, set to a low number (like 3-5) and Target is set to All Image!
If this doesnt work you may need to check whether there are no gaps in the line

1. Make sure if you have a selection you click inside it to fill in the colour.
2. If you are just working on a layer with no selection, just to make sure there isn't even a tiny selection anywhere click CTRL + D. This de-selects everything and your colour should start working.
3. Make sure the "transparent colour" box (the checkerboard one next to the colour squares!) is not selected. Same with the preserve opacity and clipping group tickboxes, if you are just filling the base colour in this could be the problem.
